Figurung Out Problem Causer with OS X

Iam sorry that I haven't kept up with the correct jargon.  but in an
okd nutshell: Under OS X4 Tiger how can I re-introduce progs to find 
out where my problem is?
Under Systrm 9/8 this would be an init conflict type prblem. But OS X4
is not like that. Everything works fine, BUT something is causing my
keypad not to work. I replaced the keybaord 3X thinking it was the kb.
When I did a new installation of OS X4 DVD only, all 3 keyboards work.
It's only after all my stuff is on does it start messing up.

Suggestions?
