I believe that you need to set options to leave email on the server. Here
is some text copied from the Entourage 2004 help system:
Leave a copy of each message on the server Stores a copy of each
received
message on the server. To automatically delete incoming messages from the
server after you receive them on your computer, clear this check box.

Delete messages from the server after Automatically deletes copies of
messages from the server after the number of days you specify. Enter the
number of days you want to store copies of messages on the server before
they are automatically deleted.
====
Delete messages from the server after they are deleted from this
computer
Automatically deletes copies of messages from the server when you delete
them from this computer.
====
Get all messages left on server Click to receive all messages stored on
the server, including messages you have already received.
