Open the window in question in the Finder. (What is the name of that
window by the way?)
Select View > Show View Options. (Or the short cut: alt-j) When the
view options window is open, the last think in this window is a button
named "View as Defaults". Until you modify something in the window, it
is greyed out.

I have found the same thing but only with the Applications windows and
few other windows that I think the system doesn't want jacked with:
Public and Desktop to if memory serves. No amount of changes will have
them opening up in my preferred way after a reboot. Many others do,
though.
