On my iCab, your "pop-ups" simply appear in new tabs. And look 
perectly nice. Which brings me to some suggestions (all based on 
Occam)

(1) Lose all the javascript

(2) Forget about blue borders, they are ugly and serve no purpose 
in fact here (Put in css {border:0} for all img links, hover and 
visited and all, the thumbnails are obviously links and the hand 
cursor is sufficient indication to users.

(3) Forget about popups generally here. Leave it to the user to 
open in a new window or a tab, deliberately or via his/her 
settings; let the thumbnails be simple links to the bigger pics, 
as simple as <a href=""...><img...></a>

You will simplify your code, increase your cross browser chances 
and respect the user instead of trying to control them so much. 
(You have the disease bad as can be seen by your worry about the 
user being able to resize the pop up <g>...)
