The setting says right on it that it removes messages from the server 
after you've retrieved them-- not after you deleted them.  So, you 
retrieved the messages from the server, and Mail then removed them from 
the server.  Sounds like Mail did exactly what it said it would do, 
after you told it to do so.

If you create the message in Mail, probably not.  IMAP can have folders 
but I've never experimented with it.  It would not be a good assumption 
to expect a folder created in Mail to magically appear on your IMAP 
server, though.
