My best guess would be corrupt preferences or cache.
There are specialty tools for cleaning cache. Such as Cache Out X:

As far a preferences are concerned, there are also specialty for checking
them. Like Preferential Treatment. To be honest, I have never had
Preferential Treatment find anything wrong with my preferences. But
corrupt
preferences are a common issue with current Mac OSes.
While Preferential Treatment can find corrupt preferences, it is also
common
to just delete preferences manually. You want to be knowledgeable about
this.
First, you have to know where they are. Usually in the system Library, or
the
user Library. Second, I usually delete them into the trash, but don't
delete
the trash until I know that the program in question works properly. If
things
don't run properly, you can always take the original preference out of the
trash and put it back. If you remember where you took it from.
Keep in mind that deleting preferences sets the program back to the
factory
default settings. So if you deleted your email preferences, you would need
to
re-set all your settings before you would be able to check email.
Re-setting permissions is another thing that you could try. Again, I have
never had this fix any issue, but it is easy enough to do.
There are also third party disk utility programs that I like to have on
hand,
and might help. DiskWarrior and TechTool Pro. Both work in different ways,
and are both worth having.
